From reading the movie movelization, I do know how it works, but I do have 1 important question on it.

Can this new Godzilla, who can certainly live in the deep sea, use the Atomic Breath underwater?

I believe in Jesus Christ, who's my Lord and Savior.

There is absolutely no way anyone would know that until 1) They officially confirm he can in some sort of Q&A, 2) They show it in a movie.

I think he is asking if Godzilla could do this in real life without movie physics. Also i don't know the answer to that you might ask a professional.

He has Gills in this new movie. Meaning that he can breathe underwater so. lets say he is fighting some random creature underwater and he charges his atomic breath. Since he can breath underwater he would open his mouth but the gills would still be working and stil get the oxygen. And also the atomic breath is blowing something out of his mouth not sucking it in, So i believe yes he can use it underwater.

Good grief.

Well, I assume a beam of concentrated radiation should work just fine underwater, but I guess I'm no expert on the subject, so maybe I'm wrong.

Godzilla's atmoic breath, as a beam of concentrated radiation, can work underwater but I would think that its power would be severely diminished compared to the power it possesses in the open air. I'm no expert on radiation or physics of a beam of radiation, but I'm almost certain there would be a big power reduction.
