I've equated Godzilla from Son of Godzilla to Cookie Monster, and I really think Toho just really went for giving him the most friendly look they could come up with to make that movie for the kids, even though the franchise as a whole was more focused on kids after the first few films, that movie was the pinnacle of it. They reached back to the early 60s style thankfully in '68 with DAM and while not the most fearsome, his suits from '68 on at least lost the "cute" factor. Thankfully they realized how far they'd departed from his origin and went back to his roots in '84.

Definitely GODZILLA 2000. I like the streamline look of it, the green skin, and the purplish spines. The best feature (in my opinion) is the powered up atomic ray. GODZILLA 2000 ROAAAR

The suits from the original Godzilla and Godzilla Returns are the most intimidating ones in my opinion. I also like that the suit from Godzilla Returns is a more updated version of the suit from the originals. However, if I had to choose one, it would have to be the one from Godzilla vs. King Ghidorah. I also love the Godzilla vs. Destoroyah suit because of its uniqueness and also because I grew up with that movie and it is to this day my favorite of the films, even though it has its flaws.

1. Godzilla vs. Biollante suit, sleak but muscular and menacing
2. GMK suit - those eyes, awesome idea, he was a bit fat in the legs though.
3. 1984 - it was a return to a more menacing looking Godzilla
4. Soshingeki (Destroy all Monsters/ Gigan suit) - first introduced to Godzilla via Gigan
I wish it didn't have a wobbly upper lip because I think the Mosugoji was really menacing looking too, but then he would move and it would just be dough-boy time with the face.

Godzilla 2000 and Final Wars. In 2000, I really like the design of his spikes and his new roar. He had an awesome look. Also, his breath color of red orange was unique and sometimes seemed more powerful and perhaps may be a more realistic and natural color.
Final wars I liked because of his leaner body like a real dinosaur or reptile would have. Also, what really impressed me was how his brow kept eyes hidden in shadow. It gave him a darker and more mysterious look. I also liked his darker grey skin color to and how his breath looked and sounded in this film and how his breath's color changed based on his power level.

I like the original 1954 version and #16 through 27. Although, #17, #23, and #24 though #27 have aspects that I don't like. I thought, however, in certain shots during the movie, the one in Godzilla vs. Destroyah was pretty much the meanest looking one. The one in Godzilla 2000 was a pretty mean looking one too.

I'm a big fan of the Heisei look, especially the 1991 and Burning Godzilla suits. I also really dig the G2K/GxM suits as well as the suit from the GxMG series.

I can't choose just one but I do prefer Godzilla to look more Reptilian, so my favorite suit is from Tokyo SOS. I also admire Bio-Goji, Shodai-Goji, and King-Goji.

Here's my highlights of the series
!954: The gold standard of course. The only issue was the hand puppet for close-ups looked absurd
1962: More reptilian looking and has a great profile, though the 3/4 and head-on looks goofy
1964: Brilliant design, sleek and full of malice
1989: The popular incarnation of Godzilla. Somewhat feline head denotes cunning and the suit paired with the animatronic gave the creature life unseen in previous films
1999: Finally a green Godzilla. Again, he feels like a reptile like KingGoji, and the redish-purple spines gives him a lot more flash.

I like the Millenium look of the Big G, particularly in Godzilla 2000, Mechagodzilla and Tokyo SOS. Especially his sharper spikes, gives him more of an menacing look.
Although for my absolute favorite, I will say the Heisei-era design in vs Destroyah, with Godzilla glowing and giving off steam, that looked awesome.

My personal opinion is:
Best Showa Series Godzilla - "Mothra vs Godzilla" (1964)
Best Heisei Series Godzilla - "Godzilla vs Biollante" (1989)
Best Millennium Series Godzilla - "Godzilla Against MechaGodzilla (2002)
And the worst Godzilla of all time - "Son of Godzilla" (1967)

He's generally the same shape, height, etc. He just looks different from movie to movie depending on the director's vision and needs of the particular production.
It's no different from Batman looking like Michael Keaton in two movies and then Val Kilmer in a third. Or Bruce Banner looking like Edward Norton in The Incredible Hulk and then Mark Ruffalo in The Avengers.

There is no in-universe explanation. His changing appearance is dictated only by out-of-universe factors. As far as the characters within the films are concerned, he still looks exactly the same as he always has from film to film.
