the only thing thats different is their designs and sizes.
I cant really tell which I like most cuz they are mostly the same.
So besides the color scheme they are very different. You're also choosing a godzilla suit from one year to a whole series of Godzilla's that are quite different it you put a side by side of Godzilla 84 to Godzilla 95.
I'd choose heisei.
I just realized I think you mean to choose the godzilla from Final Wars which is in 2004
2002-2003 because of his large pointy spikes
Definitely Heisei. The KiryuGoji design might be capable of looking great, but I couldn't tell from the awful, stiff, lifeless suit used in the movies. The Heisei suits may have been slow and bulky, but they still seemed alive and were expressive, not to mention I like the design itself, especially the face, much more.

No I dont mean the 2004 Godzilla
and for Heiseis godzilla all accept Burning Godzilla and G 1984 since they are usually named differently.
I prefer good ol' KiryuGoji. :)

As @Shazothehedgehog said, some of the later Heisei Godzillas were pretty fat.

The Kiryu Goji was an improvement over the Mire/Gira-Goji suits, but it still looked a little "plastic" in shots and really took me out of the film. The design was fine, but there were a lot of cases where it just didn't look much more alive than a typical vinyl figure. It was fairly stiff.
Most of the Heisei suits at least had some life-like skin texture to them and the head had a larger range of motion than anything Wakasa came up with for the Millennium movies. Plus, the Heisei design is simply more of an iconic look.
