The description of the 2nd Comic Con trailer shown at the 2013 SDCC describes the winged Muto as being "massive", destroying a plane in front of the airport. Now I haven't seen this trailer so I can't officially lable its size, but even in this trailer the Muto is dwarfed by Godzilla. Now the pre-order Godzilla toys (ranging in price from $40-$120) has the two as part of a "Destruction Set". Their Muto is 3.5" tall, while Godzilla is 10" tall. Being part of a set (meant to re-create this airport attack scene I suspect) then their sizes would relfect the same size ratio to their movie counterparts.
The San Francisco International Airport ATC Tower (the current control tower in use http://www.airport-data.com/images/airports/small/032/032776.jpg ) is 180' tall. To have a size estimate of Godzilla, let's assume the Muto is the same height as this tower. With this we can get a size estimate using this formula...

G = 514.285714286 or (to round down) 514' tall.
514' is about 156.7 meters, which is just bigger than any other size seen before (150 meters was the tallest size for any monster in the Godzilla movies).
I know this is a 'rough' estimate, but it does give us a starting point on Godzilla's size (at least until we can get a better size comparison, like a scene from an officially released trailer for example).
