I have two theories.
#1. The Flying Muto is like Rodan, and can easily take planes down.
#2. The Flying Muto is like Leatherback from Pacific Rim, and has an EMP blast.

I noticed that too, the jets looked perfectly fine. Wondering what happened to them myself. I'm going to go out on a limb and assume that flying MUTO can some how disrupt their gages and such, or completely shut them down. I'm not certain if its EMP or some kind of sonic ability.
If flying MUTO's wings flap very fast, it could very well be sonic in nature.
But who the heck knows. I'm still sad we haven't gotten a clear shot of the Muto yet.
I think the flying Mutos are aquatic. That's all I am going to say on that. Now on to the planes falling out of the sky. Did any see that one episode in Godzilla: The Series where they faced a giant bug that when it flapped it's wings it created an electronic disturbance? Maybe the flying Mutos can do that. Maybe even through their foot or claws. Well that's my 2 cents.

Im not sure about these mutos myself... But I can't wait to see the movie!
Look at the part in the trailer where the MUTO stomps the ground and releases a sonic blast from it's claw. I think it has something to do with that. They have some kind of sonic ablility.

I think another option to the EMP would be something like simple sonic interference. If the MUTO can create some kind of sonic interference, such as with its voice or with it's wings, then it could down the planes without touching them. A good example of such a device would be the kind of echolocation a bat uses. If that were scaled up to monstrous proportions, it could wreak havoc on sensitive electronics like those within planes and on ships. They're so fine tuned to function in a certain way that any disruption is devastating.
Just a thought.

Could be a emp from a nuclear blast either bomb or Godzilla fireing his ray/pulse.
Or like some of your say the muto did it.
Or they stopped flying from lack of oxygen. Since we know a Serizawa (maybe the one maybe not) is in the film.
