First of all; I think Muto is going to be a creature akin to John Carpenter's 'the thing'. Considering the dramatic difference between the dead creature in the original teaser trailer and the description of the monster from the second Comic-con trailer I'd say we have two very different monsters here. One being kind of reptilian and the other being insectoid.
So I think its safe to say that the 'muto' monsters are probably some adaptive, horrible plague like creature that poses a bigger threat than Godzilla, thus why Godzilla is constantly referred to as an 'anti hero' by edwards. I also don't think they are meant to be so much like "destroyah' as they are to be like Hedorah, as he was the first Godzilla monster to change forms and inspired destroyah.
And considering American film marketing, I just don't think godzilla is going to be a mutation as much as an 'ancient creature' akin to Cthuhlu or something. Something that is old and unexplainable. Sure, Muto might be an ancient creature with connections to Godzilla, but I have a feeling that one is awoken by human kind, and the other follows suit.
I don't feel like there will be story of "hey, godzilla conveniently re-awakens around the time Muto appears", I believe Godzilla will be systematically hunting the Muto creatures in some way, shape, or form. Why? I just have a feeling that it is going to be part of the plot.
But that is just my theories, feel free to add your own.
